I thought all the food detritus was from the replikas's gestalt co-workers, who all got sick and turned into ghosts. But now that I've typed it out, it is a bit silly to assume that and you're right.
The interesting thing is that apparently there are rations for both Gestalt and Replika respectively... while Replika are able to recharge for most of their energy requirements as the most efficient long term method of building up energy, bioreactors of Replika seem to hold the function of being able to provide a means of supplemental top off's of energy for the Replika for when they are working harder than normal and may be unable to return to their charging station for their duties and likely also for emergency recharging. in case their charging station is either damaged, destroyed or otherwise non-accessible or even non-existant. My hypothesis is that this latter method is for more short term top offs of energy reserves for harder work or as an emergency secondary method of building energy that could see long term use but probably is less efficient if just eating Gestalt food (which probably require twice or more the regular Gestalt food intake) and may require specialized Replika ration to compensate
It's an interesting detail of the canon setting that carries over into interesting things to explore in a fanfic
Without going into spoilers for what I plan to happen next in HLE, the Replikas' bioreactors/motors have some very interesting parallels to the biomatter conversion systems employed by the FAS Chariot-line of war Machines. The only differences here is that the Chariot Machines use an external digestive/food collection system in the form of their nanite swarms, while the Replikas actually need to eat their food like a human to digest it.
