Kurama takes over Naruto's body when the kit dies. He promised Naruto he wouldn't destroy the village until after he sheds Naruto's body, but he didn't say Kurama couldn't make plans.
Also, Sakura is his daughter now, and Sasuke isn't too bad after all. Hatake was going to get himself killed.
He has to make sure these kits are safe, as per Naruto's request. He may as well make them strong enough to protect themselves.
