Enlisting the help of Palkia and Marshadow (Also Mew forced her way in) he takes on a human forme, deciding to travel with Ash and friends to learn more about them.

It was a normal day really. That was the first indicator that something was going to go very wrong the next. The second indicator was the large burst of psychic energy the whole island felt at about three that morning. Ash knew something was going to happen tomorrow. He was only partially wrong. It had happened that night, but he heard about it the next day.
Or; Mewtwo heard about another Man-Made Pokemon and decided to make sure they were okay. This involved breaking into the Aether Foundation and freaking out Gladion. Also they have a nice talk with Ash.

As Ash took a look around the current area Mallow proposed a small tour of the school, maybe he'd notice his mother somewhere. So he agreed and he and Mallow set off. They walked all around the campus, Mallow pointed out so many interesting things. Eventually, they had gone pretty much everywhere.
"Damn. Still no mom," Ash sighed as they walked to their last stop.
"I'm sure you'll find her soon," Mallow said before turning and knocking on a door, "Principal Oak? I've brought a new student."
"Wait what? I'm not-"
Inside the room there was... his mom.
