I am not shipping Rhaegar and Lyanna and I am not pleased with that love story GoT gave us. Here is my take on it. I did my best to be as logical as possible while staying loyal to the canon lore. -

She tells Ned that she married Rhaegar and she carries his child. Ned begs his sister to marry Robert and become the Queen. That way she will be able to protect her son unless the child had silver hair and violet eyes. Although with luck her and Rhaegars son looks like her and he becomes the heir to the iron throne. As Jon Baratheon gets older he wants to prove he will be a fierce king by traveling to Essos and capturing the last of the dragon spawns. But Jon did not expect to see Daenerys and fall in love.

Then Varys's letter found them.
Aerys II executed the Starks. Jon Arryn raised his banners. Robert Baratheon has won multiple battles. The rebellion has raged for half a year. The Battle of the Bells is imminent.
Rhaegar returns to Westeros to seize regency from his father and take command of the war. Lyanna, five months pregnant, waits on Dragonstone.
This is an AU where Rhaegar returns earlier and fights.
